Which way should this be done?

power --> circuit breaker --> e-stop --> stuff

or

power --> e-stop --> circuit breaker --> stuff

and why?

Power to CB first.
Otherwise there is no circuit protection for the wiring to the E-stop.
Also, this allows you to turn off the CB and all of the wiring in your panel should be dead.

Your E-stop is part of your control panel. It should be protected with an overcurrent device ie: Circuit breaker or fused disconnect.

So in answer Power >>> Circuit Breaker >>> E-Stop
