Iam currently taking a Istumentation class using a APACS control system. I have been workin gwith PlC's up till now. Was wandering if you guys could tell why i would use one system over the other or is it just personal preference.

Lots of reasons, really!

Chief among all the reason a certain system, hardware, vendor, or the like are used, is the good old bottom line. Cost is always a factor, as are dependability, service, delivery, etc. The requirements of a give application can be met in a variety of ways and we all tend to go with what we are most comfortable with if we can. So, like I said, lots of reasons for choices of a system.
