High speed counter problem on AB M1400

Hi,
Im stuck trying to get a high speed counter working on a AB Micrologix1400. Basically Ive replaced a Micro1200 CPU with a new 1400 without any changes to the high speed counter circuits. The HSC was working perfect in the Micro1200.

Im not sure if the problem lies in the program/settings or wiring, the 1200 had a pullup resistor (2K) on both inputs I:0/0 & I:0/1. I havnt modified anything in the program related to the HSC.

Im at my wits end, stuck out the middle of no-where on a weekend, any help would be greatly appreciated.
