Im trying to set up a hsc to count pluses .
How do i set it up so it can count up and down of the same input?

To answer specifically we would have to know the place and specifically the hsc card (if not embedded in the main cpu). But since you imply that there will only be one input signal the the switch in counting would have to be caused by internal controls of the hsc.
