OP never mentioned the exact PLC but guessing AB.
Not mentioned as a possibility is the used of same TON address/tag in multiple instances of the timer in the program. Adding a new rung with a new timer (with a different address/tag that is unused elsewhere) could be a possible answer to what is going on...
